In the end it may be a timing issue. For some people one system may fit into their schedule better. I work in an unheated basement. The temperature stays pretty constant all day so I don't wait until the evening for falling temperatures. I just glass whenever it fits into my schedule. Because MAS is pretty slow curing I usually need to wait about 24 hours before I do the next coat so each coat typically takes one day regardless of how long the actual work takes. If I can do one less coat it reduces the time to completion by one day.
My point is, that different people may have different circumstances and when you come right down to it a little bit of fleck or tiny bubbles in the glass is really not going to effect the function of the boat as a kayak. Any strength difference is negligible, the difference is really just cosmetic. Each builder needs to look at their own circumstances and make decisions based on their own priorities. For some people skipping the seal coat may make perfect sense.
That said, if I have the time (I generally do) I will do a seal coat for all the reasons you've stated.
