I built a S&G sailboat dingy and I position the two adjoining pieces together and drilled them at the same time. On the curves the holes were closer than on the straight areas. Like 5" down to 3".

Stitched them up loosely and then open the two pieces up gently till the bulkheads fit. If your canoe does not have bulkheads you might make some temporary ones for allignment.
