Go take a look at the basic design for a glass-bottomed Mill Creek at clcboats.com (Chesapeake Light Craft). Click on "shop tips", and look at the "glass bottomed Mill Creek" under the "fitting out" section. Now, granted you are probably not working with a conveniently flat-bottomed boat. It occurs to me that you could find a place that builds custom acrylic aquariums, and have them shape a piece of acrylic to match your hull. Of course there is no escaping distortion, but you could minimize that by using the thinnest material possible.
