Your stripe should work. Probably a good idea to use water based enamel designed for exterior work. That way it's less likely that the epoxy won't like it, and you'll have a little extra durability/UV protection and less chance of fading over time. Be sure to use "long mask" tape to mark out your stripe. The cheap stuff isn't worth it.
For what it's worth, I've used painted stripes on three Pygmys to date (on the coamings, too, to cover the plywood look), but after final glassing and epoxy, and under the varnish, which does indeed give a nice depth to the finish. I'll post photos sometime, if I can figure out how to get 'em up on our Earthlink server. If I build another S&G, I'll definitely do the stripes as you describe.
