It sounds like you have some parts of the hull covered in exopy giving it that darker appearance. if this is the case than this darker color will be the end color of the boat.
as part of the wood is covered by epoxy, and part is protected, then the part that is not covered by epoxy will continue to oxidize and darken, especally if this is freshly sanded wood. I've seen this on mahogany and WRC, I have not noticed it on pine and oak. YMMV.
If the epoxy has been on the boat for less than a week, and you are ready to do your saturation coat, do it now. If not it may be worth your time to sand off the epoxy around the filled in areas.
On my first boat, there was a month between epoxy-glueing areas, and the satureation coat. and you can see fine light bands, but only when you are looking really hard.
