I can't think of any reason it would make a difference to have the ink up versus down. Either way, the epoxy will come into contact with it. I used some this method to put some ID information on the rear bulkhead in the cockpit. More for posterity than anything else, but of course if I had placed it ink-side down, it'd be mirror image, & tough to read. I placed mine under the glass, so its a bit more tamperproof, but I've heard of others placing it over the glass, so that it can be changed or removed down the road.
Try some different sources of tissue paper. You won't get as sharp an image as with regular paper in any case, but some tissue papers might run a little less than others. If your graphic is black only, run it through a laser printer. Its still not as sharp as regular paper, but better than inkjet.
