I know that Tom Derrer the owner of Eddyline Kayaks molds most of his boats in vacu-thermoformed plastics. It might just be possible that he would know if the plastics which he uses also come in clear material.

Perhaps, and I'm just nudging this and not speaking for Tom, he might be persuaded to mold a kayak for your project if you can get the plastic manufacturer to donate the material.
