I had them on the deck of my Guillemot...I've lived with them and haven't looked back. I added a bit more resin between them, and actually sanded through the glass in the higher spots to fair things out...this makes a slightly weak spot (no glass), but if you don't hit the wood, it's visually hard to notice.

Make sure there are no creases in the glass in visible parts of the boat.

Not really...

If you notice them and the glass is already wet, make sure the glass and underlying wood are well wet-out. Pull all the wrinkles in the glass to the sheer line...they may try to continually "pop up"...you can finally get them to stay just as the epoxy starts to tack up...you may need to babysit the hull for a couple hours, as you'll only have about a 10 minute window between "too gooey and popups occur again", and "too tacky, and everything turns into a sticky mess".
