We did our deck the same way but glassed the inside without waiting,no ridges. I would think you are going to have to live with them or remove the glass and refair the strips. Before removing the glass I would fair the in side and then fill the gaps in the strips with thicken epxoy to bond the strips together. I personaly would just procced and finish the kayak if they are not to bad and go paddle.
