Grant, have you tried the crayons on the actual boat, or just a test panel? I'm not sure exactly what the ingredients of the wood repair crayons are, but I'm pretty sure wax is a major component. Epoxy won't stick to wax. If you have wax on the wood around the area of the holes, you may have a bigger problem than just how to fill the holes.
Personally, I didn't fill the holes in my boat. The unthickened epoxy filled them just fine. You can't see them from over 5-6 feet away, and even if you are closer, they don't look bad.
