I think this happens to everyone.
I tried filling my gaps with slivers of wood but I didn't like the look. It looked like ... a sliver of wood stuck in a crack. Instead, I wetted a scrap strip with some epoxy to get an idea what the final color would be. I filled with a mixture of epoxy, cabosil and wood flour (not coarse saw dust). I made sure the filler was darker than my scrap sample. I wasn't picky about the color match. I filled the gaps before my seal coat ... I could have also done it after. I masked around each gap, filled it, leveled the surface and pulled off the masking tape while the filler was still wet ... virtualy no sanding was necessary.
When I sanded the hull and the glue line opened up ... and revealed just the glue and not a gap ... I stopped sanding and lived with it. It didn't happen often and although you can see the glue line in the finished boat ... it looks just fine.
I actually kinda like these little imperfections in the finished boat and I think they're part of the charm of the building process ... to me it says "hand built".
