Now that's a project - sounds like a workable plan to me. Think you'll be okay with the sat signals - they're in a spectrum range that is bothered by water (that's why the trees cause trouble - the water in the leaves and branches.) Plastic is transparent to the signals, metal and water are not. Don't try this at home, but if it'd get hot in the microwave, it'll probably block the signals. I'd guess that epoxy and plexi will be ok.

One thought with the building plan - the Sculpey will shrink a little when you cook it, so if you mold it tight to the GPS it might not fit back in later. Maybe wrap a little something around the GPS first? Shouldn't take much, or you could just grind the finished piece.

Don't know any rocket scientists, but the attached link knows tons about GPS.
