That is what I did on my kayak. I get a little water in the front and rear compartments, but that is likely from the hatches leaking. I drilled undersize holes and covered the exposed wood with epoxy. I folded back the cover of the deck lines and bungies, trimmed off about 1/4" of core material, folded the cover back over, twisted the ends and used pliers to pull though.
