Dave:
Thanks for the compliments. The uses for the bungees are limitless. The frontmost set are generally used any time I need a convenient place to shove my paddle (rescues, scratch my noe, landing or launching). The set just forward of the cockpit generally hold my map, deck bag (sometimes), pump, and paddle float. The rearmost set often end up holding a spare paddle. I did not originally put on deck perimeter lines, but four days of paddling in Deception Pass, including several heavy-water combat rescues, convinced me of their usefulness. You could probably skip them if you don't do rough water paddling, but I want something besides 17 feet of varnished boat to grab onto if I am in the water.
One possibility you might consider is to make the fittings part of the design. You could laminate complimentary woods (or ones that blend) and use a complimentary bungee color. You might even try clear cord instead of the traditional bungee.
Retrofitting should be no problem. You would have to sand away the varnish right under the spot where you are going to epoxy on the fitting. It shouldn't mar the surface underneath.
Take care and good luck. That is a really nice looking boat that you have put together.
Regards,
Marcel
