I can sympathise with your gaps. My 1/16" to 1/32" gaps frustrated my perfectionist attitude as I'm sure it does yours. Lucky for me I used a walnut colored shear strip for the deck, which when there was a tiny gap, the filled epoxy void almost matched the walnut color exactly. I'd recommend this to future builders to use a dark accented shear strip to help them at this stage.
Another trick that worked for me was run sand paper between the hull and deck where it they meet and sand material away, so the gaps close together. I taped the sand paper to a wide putty knife to prevent rounding of the sanded edge.

Of course this doesn't help you now does it? After doing extensive veneer on my double, I'd opt for the veneer. Practically no additional weight. A nice accent strip woukd look nice just above the water line. Athough Berts paint stripe was a good idea, "natural" wood would be my choice. You will be applying tape over the seam anyway so you shouldn't have a problen with it there. Just make sure you use a good fill coat, or maybe two along the veneer's edge before sanding to eliminate the possibility of bubbles under the seam tape / glass.
