Chris:
I used 3mm Okoume to which I added my veneer glued down with epoxy. After grinding the perimeter the thickness is just a hair over 3/8". If you look very closely you can see the outline of the drill hole through the external veneer. I never thought to measure the magnets for actuals.

I think your process would work and it would ensure the magnets are alligned. If you followed my steps you would insert the magnets into the hatch, add a small piece of glass and allow to cure. Install release paper. Then start a single layer of glass and epoxy. Then add matching magnets in the hatch lip. They would automatically snap into allignment with the hatch magnets. Then build up the glass and epoxy. Remember to add a bit of glass over the hatch magnets to offer some protection.
