Hi john,
I left the floor unfilled on the Terns and it has worked fine. It's not a hassle to keep clean. I think the largest concern is to make sure you have no pinholes, but with two layers of glass you should be fine. I think this is a good argument for using a seal coat prior to glassing. It pays to inspect it closely the first time you get it wet though. If your cockpit is going to sit in the sun frequently, you might consider varnishing the inside.
