I'd cut or sand the wrinkles away depending on how bad they were. If strength doesn't seem to be an issue in the areas involved I'd go straight to the fill coats. If you're concerned about strength, I'd patch with glass cloth over the damaged area. It will be easier to fill and hide the patch than to fill the wrinkles and fair them in without cutting into the glass.
