If you want them to get darker, perhaps a color tinted varnish may work? Alternatively, apply an oil based stain just before you expoxy/glass it. Both of these scenarios will result in a uniform darkening over the entire boat, which may not be what you want, if you want some strips to be lighter, for accent purposes, that will be harder to accomplish even with staining pre-glassing.
