Sounds like a big project. It's hard to know how bad the inside surface is without physically seeing the boat. Warming up the boat and painting on a seal coat might work before cool down might work for small problems. If the inside glass really does need to be replaced in places you cannot reach, I would think about sawing the deck from the hull along the shear line with a thin saw. It will likely wear out the saw to do so. Go ahead and glass the outside first to maintain strength for when you work on the inside, but don't create work for yourself by overlapping the shear line with glass that will be cut later.
