Dear Mr. Smith,
I would sand those bubbles out and patch the sanded area with a layer of fiberglass that extends at least an inch past the boarders of the sanded area. I would also wet out the area beyond the patch to protect the "good" surface from being sanded too much when you go to smooth out the patch's boarder. Good luck.
