I will agree with Mike and the others who say trust your eye as you are building the boat. As someone who has done machine shop work (as a hobby in my parent's basement) I used to be able to get a piece of metal in a 4-jaw lathe chuck aligned to within .005" of an inch by eye (since I haven't done it in quite a few years I'd be surprised if I could still do that). At least with some practice, I can confidently say that the eye is easily able to decipher that something is off by as little as .01". I would be surprised if warpage of .05" or less would matter a whole lot in the grand scheme of building a kayak.
