If I understand correctly, the bend is upwards, away from the water, and the total displacement at the rear of the kayak is about 1/2 inch.
The Guillemot was designed to be a playful boat, easy to turn. You potential misalignment is not going to affect that much. Many Guillemot builders have added skegs to improve tracking, but wait until you paddle the boat before you go that route.
