I'm assuming the "wow" is at the unreinforced edge of the hull at the sheer line. Normally the deck and hull reinforce each other and force each other back into alignment. On the Coho I just finished I had let the panels sit tied together for a year before I stitched and glued them. I had a large wow at the front side of the hull. I decided to glass the outside and then the inside without bracing the wow out. In other words I glassed the wow into the hull. However, when I stitched the deck to the hull the wow disappeared. Notice I said "stitch". Taping the deck to the hull has never worked for me.

If it is a Pygmy or similar kit, cut accurately, I don't think you will have a problem. You will need a lot of prying force to get the deck and hull in alignment locally before you cinch the wires tight. That is normal. Use a razor blade or a chisel or something similar as a tool.
