Strip: URGENT, pinholes

I am 1 skim coat away from varnishing and ther are a 2 or 3 tiny needle size holes in the deck n hull. All my past atemps to fill have faild, I tried to force the epoxy in with a squeegee but after a min or two a bubble forms, then i tip it off and nothing. should i just leave them alone and varnish? I am not sure if it goes under the cloth or not, worried of water getting in and doing damage. Thanks for any help and comments.
