I've seen simple jigs at Rockler's and on the web at the big woodworking stores for finding the center of a dowel but I'm not sure that's the easiest way to get your hole.

Depending on what tools you have, I'm thinking you should cut a solid dowel in half lengthwise, then hollow out each half (somehow), then glue them back together. Alternatively, you don't really need a dowel since the piece will be inside the boat. Just cut a piece of square stock in half, use a router to cut a groove in each piece and glue back together. Hope this helps.
