Varnish will not fill depressions in the epoxy surface. You would end up with the same "shape" of surface you started out with.
You need to do a light sanding anyway before varnishing -- if that doesn't eliminate the fisheyes, then you have a choice. Accept them, or keep going until the fisheyes are gone. Then rinse away all sanding dust, apply another thin coat of epoxy, do another light sanding (just enough to rough up the surface), and varnish away.
