Here's a link to a mildew prophylactic. I've never used this product on a qajaq (I used nylon), but I've used it on a lot of things with very good success. It would be pretty easy to mix some up in a pressure sprayer (the type used for lawn chemicals) and spray it on the inside once or twice a season. The product does what it says. My last house was in a swamp, and we had to be pretty vigilant about mold and mildew. Once we sprayed it we didn't have to reapply for over three years. Then we moved.

Without being commercial- did you buy your roof coating from a normal retailer? I've only seen fibered roof coatings at the big box stores.
