I'm sure either *can* work, but personally I'd definitely glass the deck first, before installing the riser. I'd want to concentrate on getting the expanse of deck glassed nicely and not have to worry unduly about a small area around the cockpit. It also allows you to use a bias cut strip all round for reinforcing the deck to rise joint when you do add it later. Just my thoughts.
