It's probably only too think if you've got resin that has built a heavy film thickness you can see on top of the wood, and even then it's probably fine. It's normal to have blotchy shiny and dull spots on the first coat over bare wood because the grain of each stick, and even different parts of the same stick, soak it up at different rates. If you have any grain reversals it's like end-grain, and will soak up everything in sight leaving it dull and looking like it didn't soak up anything, but nice straight grain will soak up very little and some will be left on top making it look shiny. This is the case with other finishes to a greater of lesser extent, not just epoxy. A second coat usually fixes everything. IMO you probably won't need to do any more prep than making sure that you don't have blush. Maybe others can help more with advice- I haven't used System 3 and don't know what they'd advise- but it sounds like you're on track. If you're still concerned a photo would help.
