Well, my only experience at this is building two take-apart, nesting dinghies, but I've seen take apart kayaks in pics and in person.

It seems pretty straightforward if you already have solid bulkheads in your boat. Just saw the boat apart directly in front of the fwd bulkhead, and directly behind the aft one. Then add new bulkheads to the fore and aft sections, clean up the mating surfaces (likely adding fiberglass to, and fairing, the outer seams of the old bulkheads, too), clamp the sections together in their old locations, drill/fill/drill a couple of holes (above the waterline is good) through the matching bulkheads, and bolt the whole boat back together with some SS bolts, big washers and wingnuts. Of course, you'll need hatches to access the fore and aft section interiors.
Cutting the boat apart is the nerve wracking part, the rest is merely tedious. Be careful to keep the cuts very, very close to the bulkhead.
