As for pre-dying I don't think there would be any issue other than amount of dye you use, as you suggest. Dyes intended for nylon fabrics shouldn't affect stretchability at all.
As for a large enough container, the nylon I originally bought for my daugher's boat (ended up using pvc instead) easily fits into a 5 gallon container. granted, it's only a 14 greenlander, but 16 feet really doesn't require that much extra fabric. A trash can definitely will be large enough to dye whatever size you're planning to build.
