Treat it as if were the skin. wrap the excess under the cockpit coaming--or the wood you'll secure the coaming to, if you have not installed the coaming--and use a few staples to hold it in place.
Normally I'd staple this to the underside of the coaming so the staples could not be seen.
There is another option, and that is to use a thin strip of wood placed over the saran, and staple through that. The strip pinches the plastic, holding it over a larger surface area, so it is less likely to tear away.

You know, for a few dollars more you can skin the boat with clear vinyl from Wal-Mart. It will last longer and you can use the boat right now. When the vinyl wears out yu can install your ''real'' kayak skin.
