This should work but I agree with the other fellow that it's not a big problem, unless it just annoys you. I had a similar problem and finally replaced the keelson with stiffer wood, and refined the stringers so the stems would remain centered and vertical.
It is possible that the stringers have different stiffness, so that one is pushing the other a little. I read in Hooper Bay Kayak Construction that the builders would thin the stiffer stringer a little so they both had the same force and centered correctly. Maybe this would help.
