I'm assuming you are building a non-traditional "Yost style" kayak?
Zip ties never worked for me, either, so I run screws through the gunwales and stringers into the forms. These can be temporary, used only to clamp while the epoxy dries, or you can leave them in if they are SS, brass or bronze.
Lashing can also be used in lieu of screws.

As for your gunwale problem, make darn sure they are exactly the same length. Also, you might check for twist in your frame: http://www.clcboats.com/shoptips/stitch_glue/checking_twist.html
