I once filled similar gaps on the underside of a deck with water based glue and cedar dust fill. Later when the kayak was in the sun, the glue softened with the heat and either moved under the glass or was absorbed into the wood, leaving voids. I'd suggest filling with something else (such as the epoxy/microballons that you mention). Epoxy can soften too, but I think that it is less likely to move than the glue.
