No reason it won't work, but the transducer needs to be constantly immersed for accuracy, I suspect with the yak's very shallow draft that bubbles will alter the accuracy. Also you'd need a power source for a permanant installation, perhaps a motorcycle battery work for a couple of hours, but one of the portable units will likely prove more accurate and give a longer battery life.
