You may find that the glass is actually buried. The epoxy takes on the contours of the weave. A very light sanding on a small section will tell.
You will need to key the epoxy for the varnish anyway. If you have to cut into the glass too much you may have to add a bias cut strips to the stems and add more epoxy.
I think though that you will find the odd high spot, but nothing that you can't live with or that will affect the integrity of the hull if you cut into it a bit here and there. Varnish will hide a multitude of sins.
Years from now you will want to sand back the surface anyway and do some ding repairs and re-varnish.
