Don't despair. Before you add anymore coats of resin,. just treat these areas like any other dings--and repair them in the same way. Sand out the areas which look bad, feathering your sanding so that you have a gentle taper from the the full thickness of the glass down to the wood over a space of 1 to 2 inches. Wet out a patch of glass cloth slightly larger than the area you have sanded, and slap it on. Once it has hardened, sand it flush with the rest of the surface.

Assuming you used the same thickness glass cloth for the patch as you originaly used for the rest of the boat, the center of your patch will be the same height as all the other glass. In the area where you tapered your sanding, the new glass will rise above things. Sanding that flush solves things. If you could cut through this and look at the glass patch mating with the existing glass, the cross section would look just like a scarf joint.

Once the patches are in place go on with the extra resin you eed to fill the weave, smoooth things and varnish. Those patches are going to be invisible.
