If it is in the way, you'll want to use some gentle hand sanding to remove any skin material which has adhered.
If it has adhered and is not in the way, then it will be a very thin layer under your next skin. If you are attaching the new skin by stitching it to the coaming, then as long as the original material doesn't bunch up and look ugly, you can leave the old stuff where it is and just wrap the new stuff over it.
