I had the same problem on my old bug. I cut pieces of rubber from an old inner tube and placed that between the car and the roof rack clamps, one in the gutter where the foot goes and one under the gutter where the clamps grip it. That solved it for me.
I envy your bug+surfboard+kayak, it looks cool.
