I'd wait till after it's glassed. The epoxy plug you install to drill the final hole thru should bond to the skins to keep water out of the wood, the reason for double drilling in the first place. Btw, this idea I think started with West Epoxy's building manual. That book is an excellent resouce too and relatively cheap for a hard bound book:
