I use a through mortise and lash and peg. I use a 1/8" dowel and drill the hole on the top of the gunwale. If ya do it that way ... the skin covers the top of the gunwale ... so it's very unlikely the peg will back itself out. And so what the lashing broke and the peg backed itself out ... the skin maintains the gunwale shape so it's very unlikely the beam will pop out. It's no big deal to use a little glue on the gunwale end of the peg if you're worried.
