I followed Nick's instructions and have never had a problem with cutting the cockpit recess before glassing. A handsaw does the job easily enough. I've never had any bits come loose.
One advantage I see of doing it in that order is that the glass on the outside of the deck can go up the vertical strips in a continuous piece, so there is one less edge or join to smooth out.
