I often have unfair areas on a stitch and glue hull before joining to the deck, especially near sloppy scarf joints. My solution is to attach a temporary gunnel to the hull using drywall screws to force a fair curve. The gunnel is removed after joining with the deck. Works great. If the unfair area is really big, it's probably best to fix it before working the inside of the hull.
