I would have preferred the recess like you're considering for a cleaner look, but the loop give a good purchase and will look OK with the deck lines and bungies fore and aft of the cockpit all held by the same webbing loops. That's what I'm telling myself anyway.

These other loops will just be backed by the melt joint and silicon, but for the hatches I'll also put in a small dowel with the inside seal to spread the force.
