Historically, I have always used electrical tape to bind a brush to a stick, then dipped it into the epoxy, rotated the wetted brush to keep the epoxy from dripping, then maneuvered it into position. I wetted the entire seam with the epoxy, then used the same epoxy-wet brush to maneuver a tape over the seam, then used thickened epoxy to seal the deal. The process has always been painstaking but I end up with a fairly light application of stuff to keep the seam sealed tight and strong. A final coat of epoxy after sanding the filled seam gives me a smooth finish. Also, I do the same thing you did, lay the kayak on her side to let gravity help matters.
