Just persist. Do it more than it's comfortable and it'll be comfortable to do it more.

The more you get used to sitting flat legged, the less it bothers you. How's that for a nugget of wisdom? lol! When I sit still, I often place my paddle behind the coaming, extend it for an outrigger, and lie back on my elbows. The PFD makes a nice cushion over the coaming. You can also, especially with a Greenland summer skirt, ease up and sit on your paddle blade on the back deck with your feet in the cockpit. Or you can try a balance brace for a good stretch and to take the pressure off for a minute.

In a Greenland kayak, you have a good grip by the masik, a curved deck beam that crosses your thighs. In modern keyholes you have thigh braces and footbraces. There is a foot beam in a Greenland kayak too, usually, but it's not always used, or sometimes the feet are slid beneath and hook it from the back. You will also develop hip flexors, the initial soreness is a signal you are becoming a better paddler. But the more you paddle like this, the more natural and comfortable it becomes. You can relax, because you don't have to hold your lower half in tension to stay locked in by the three points of feet, seat and backbrace, and being able to relax saves more energy for putting into the paddle.
