It sounds to me like your glass started floating a bit. This can happen if it is too cool in your work space and/or too much epoxy is used in the first coat.

I have a similar patch a spot on one of my boats as well. I've never been concerned enough to try to fix it. You might try to create small pinhole to see if you can get the to the glass that didn't wet out properly and inject some epoxy. Functionally it shouldn't make a difference.
