No real reason you can't seal the ends, they are epoxy coated so they are protected from moisture. All bulkheads, even on those compartments with hatches should have a vent hole drilled into them to prevent pressure changes, a very small around 1/16" hole will work and if located about in the middle of the bulkhead shouldn't admit water to these compartments if the boat were swamped. Still, having a small access hatch would be a good idea, something like a Beckson hatch would work; http://www.beckson.com/dckplt.html

The very ends are pretty much wasted space anyway, can't normally even reach them so anything you stuffed up there would be nearly impossible to recover anyway.
